The delay in operation is caused by a misalignment or binding in the gears, if you crawl up under the dash on the drivers side upon putting the key in IGN position for the first time or after turning the IGN off, you will see and hear the gears moving when the servos are trying to find the proper alignment and while the system is doing this the controls will not respond. Doesn't work for manual climate controls in my experience though and will take a fully operational dual zone manual system to a misaligned system that only works on defrost. In Techstream its a simple procedure that recalibrates the servos if you have auto climate control its under Air Conditioning module and the active test button. In the Toyota service manual it states you have to perform the calibration of the A/C system after battery, A/C amplifier or a Servo change out.

Wonder if this problem could be related to the replacement of the valves that live along the bulkhead. And, my air injection emissions system (already replaced by Toyota) is starting to sound real funny as it kicks off after ~30 secs, then kicks on again for ~10 more, then kicks off. I still think it may be an electrical problem, since my battery going out coincided with this problem developing. Again, my problem is that I can't get any warm air on the driver's side through the floor, the dash, or the defrost vents and the system delays ~45 seconds before any system control is allowed. Not sure I have seen one that directs you to replace the head unit. I have seen a few, but they are very, very basic and minimal.
